Phylogenetic Tree

Maximum-likelihood tree using single copy orthologous protein sequences in 31 Fusarium oxysporum genomes F. graminearum was used as an outgroup.

Pan-genome Analysis

A:
Modeling of pangenome and core-genome sizes as additional genomes of Fusarium oxysporum pangenome are added.

B:
The distribution and ratios of the pan-genome gene family categories in 31 accessions. The "core" genes are those present in all accessions, "softcore" genes are present in 30 accessions, "dispensable" genes are present in more than three but less than 30 accessions, "peripheral" genes are present in 2 to 3 accessions and "private" genes are present in only one accession.

C:
Presence and absence of pangenome gene families in the 31 Fusarium oxysporum genomes. 2D-F Violin plots showing gene sizes (D), exon numbers (E), and CDS lengths (F) of the genes in the core, softcore, dispensable, peripheral, and private categories.
A-B:
Ratios of genes annotated by KEGG (A) and GO (B) in core, softcore, dispensable, peripheral, and private gene categories. The center black line, edges of the box, and the lines above and below the box and in the plot indicate the median, the upper and lower quartiles, and the highest and lowest ratio values respectively.

C-D:
KEGG enrichment (C) and GO terms enrichment for biological processes (GO_BP), molecular functions (GO_MF), and cellular components (GO_CC) of core, softcore, dispensable, peripheral, and private gene categories. The numbers in the parenthesis in x-axes indicate the number of genes in the given category.

Effectors

Numbers of effectors in each genome.
